You are absolutely right with the statement that flat magic penetration is applied before percentage penetration. I was thinking of magic resistance reduction, there it's clearly the percentage which comes first: LoLWiki LoLWiki: " > Because the percentage magic penetration is applied last, its effectiveness is reduced the more flat magic penetration you already have < [...]" That's what LoLWiki says so I think investing in a full blue runepage of Greater Glyphs of Force like u did is way better in the end. With this setup u bring your opponent with 30 magic resist to 1,45 after u obtained sorcerer's shoes, I don't think this will make or break the game :O.
