Introduction
Being a Pirate Hunter ain't as easy as it looks and a lot of people tell me that MF isn't worth her 6300 IP... might as well prove them wrong. She is one kickass fun heroine to play. Hopefully this guide helps you guys in the fields of battle.
Let's start with the fact that theese Runes are my own choise and would be happy to listen to any other suggestions.
Greater Mark of Desolation - Should i even explain why? The early AP can punch a hole right trough the armor of your opponent and leave him running back to cover.
Greater Seal of Clarity - I think this is a MUST for MF, mostly because you rely on harrasing the hell out of enemies and for that you need mana.
Greater Glyph of Focus - A good allround rune. It helps you to harras enemies more frequently and spam your abilities even more.
Greater Quintessence of Desolation - More Armor Penetration? YES Please.

I usually prefer Exhaust and Ghost.
Exhaust - A great spell for both escaping and chasing down enemies, in which Miss Fortune is really good at. It can quickly turn the fight in your favor and will help you achieve First blood.
Ghost - The spell that helps you escape and chase. With a combo of Exhaust, Ghost and Impure Shot... well yeah I think you know what follows.

Dorran's Blade - I like this item for two reasons - Lots of HP and a bit of lifesteal.
Berserker's Greeves - i personally prefer theese boots because of the sweet +25% attack speed.
Bloodthirster - Now you can really start to feel the heat. An item that both gives you a lot of AD and a signifficant boost in lifesteal. And believe me lifesteal can save you from being killed. Stack it up and show those squishies whos boss.
Frozen Mallet - Lots of Hp, which blast your survivability skyhigh in comparison to going without it, and it reduces movement speed... what more can you posssibly want?
Zeal(later Phantom Dancer) - This item combines extremely well with Frozen Mallet. The sum of a slow and an increased crit chance gives you an extremely good damage output - especially in 1vs1 fights.
OPTIONAL - If you want to deal more DPS you can replace the Phantom Dancer with a Last Whisperer which can punch trough a great deal of the enemies armor. So it depends on the situation.
More atack damage = Last Whisperer
More crit chance = Phantom Dancer
Infinity Edge - This item + Phantom Dancer = An explosive crit combo...
Mardred's Bloodrazor - A great item against those pesky tanks. I usually prefer it to the Black Cleaver.

I start with Impure Shots, which can both save you a lot of mana in the beggining and deliver a reasonable amount of damage.
Next comes the max leveling up of Double-Up - crazy harras, which sends the enemy back to his base or leaves him for an easy kill later. This is where those mana regen runes are gonna help a lot.
Make it Rain is a useful spell, which can help you get farther away or slow your enemies for a nice burst of you Ultimate, but i level it up only ONE time just for the slow.
Always have Impure Shot when taking down a tower!
Ofcourse you level up Bullet Time every time it's possible, because well... it's your ultimate.
!!CRUCIAL!!
In teamfights your goal is not to get kills, it is to do as much sustained damage as possible while staying alive. Kills will come sooner or later if you do this. Pop your Ultimate up as soon as a teamfight starts. Hopefully enemies will try to escape it and win a couple of valuable seconds for your team.

The results are... nasty for them.
Mid Game
Try helping you teammates with their lanes by ganking and using Impure Shot to destroy the towers. A well placed Bullet Time can turn the tables quite quickly.
Late game
The key here is, as in any late game, teamfights. Always make shure you stay together or you can get ganked, leaving the squishy Miss Fortune helpless. So try to organise your team in staying together.
