Good call on Zhonya's Ring with Soul Shackles. I'd still be very cautious about wading into a full five person group, but that's just my experience. So much depends on how the game is going, how good your opponents are, how good your teammates are, and so on.
Yeah, I know. But with my own personal build I can top 1K AP, and entering with Zhon. then is DEVASTATING to the other team.
It also depends on their HP, and who it might be. If it's a Sion, Ashe and Xin with all full HP, I'm afraid if I even stare to long on them I will die.
It's all situational, but it's a very nice way to end a half-way finished team fight where there's been a lot of AoE bouncing around. Get those quad's rolling!
With Will of the Ancients and the Hextech, you could definitely get some ridiculous spell leech going on. I'd probably consider throwing it into another build. I don't think buffing spell leech really plays to Morgana's strengths, but I could certainly be wrong. It would be fun to try if nothing else.
Flat cooldown is something to consider, too. The per-level Glyphs break even versus the flat ones at level 13, and it's more or less the same for the Quints. The difference is probably minimal enough that it doesn't matter, and it's certainly personal preference. If your bread and butter is 3v3s, where hitting level 13 isn't guaranteed, and the early game is of much greater importance, I'd tend toward the flat reductions. For 5v5s, I'd go for the per levels.
Good points on the Golem buff, too - I tend to forget it's there. My approach to this build (and builds in general), though, is to go for the reliable and more expensive over the more powerful but conditional. Hence not using Mejai's Soulstealer - it can be extremely powerful, but it can also be a waste. Same with the golem buff - if it works out in your favor, you've saved yourself a ton of rune slots that can be put toward more ability power. If it doesn't, you've lost a significant portion of your cooldown reduction. Again, very much personal preference. Are you a bit of a gambler? Will you remember to hit the golem? Will fighting, ganking, and laning allow you to continue to hit the golem throughout the game?
For me, honestly, the answers are no, no, and no, so I stick with the reliable cooldown runes, even if it means a hit to ability power. If you answer yes to most of those questions, you might want to consider swapping out cooldown runes for ability power ones.

Considering the CDR, always remember that using well the Golems, it's a 20% free CDR you can have most of the time (if you are aware of the map, you will get them). As you said, morgana is really mana and CDR dependant, and so she is one of the heroes who benefit the most of the Golems (considering this, your allies should let it to you). For this reason i think that keeping CDR on 2 runes types may be a waste. The only moment when you will really need them is at early game (when you can't get golem yet), but this suppose flat CDR and not CDR/lvl. I would go for flat CDR on glyphs, and AP (flat or not) or HP (flat or not) with quinte (as flat AP can be considered on quinte when it's stupid on other runes).
This still leads you to 5.85 + 9 + 15 = 30%~ CDR without the golem buff.

Not only is the build itself very good, but so well written I'm almost getting a ***** (I'm a perfectionist).
I'm currently using Morgana Prime, and I find it incredibly good. Thought I'm a sitting duck when all my abilities are on CD, as you've pointed out. And I'm most definitely going to try out yours too see if it's any better.
I must admit though, I'm an Ability Power addict, so anything under 800 I'm looking at with weird eyes. (800 without SS, yes.)
Oh, and that "running into a bunch of Champions firin' mah lazerz" part I do disagree on.
Binding on closest > Shackle > Shield > Soil > POP ZHONYA'S RING AND END THOSE ****HAS!!!
But thats just me with 800+ AP and a good load of magic. pen I assume.
