The masteries shown here are not yet updated for the current season, the guide author needs to set up the new masteries. As such, they will be different than the masteries you see in-game.
The purpose of this build is so that you can almost literally be everyone at once. With this build, you will end at over 6000 mana. This means that you can stack your ultimate a lot more and jump around the map pretty much all day, without ever running out of mana. This build is the best way to make sure you get to every team fight and never have to quit a team fight due to lack of mana. It also gives you an insane amount of AP and a good amount of health, so you'll be tanky enough and have plenty of AP to deal loads of damage.
I'm not sure if this rune set is exactly ideal on Kassadin. I haven't done a whole lot of experimenting or anything here. This is what I recommend though.
CDR Glyphs - Generally good. Not exactly a must-have on Kassadin and can be replaced with AP or something.
Magic Pen Marks/Quints - Kill faster.
Mana regen Seals - Just for early game. They can definitely come in handy some games.
As ridiculous as they may seem, I go defensive masteries on Kassadin. This isn't because I tank as Kassadin and it isn't because I think he needs to be tanky to be any good. It's simply because I don't think the utility and attack trees help him all that much. Going all the way on the attack tree is really only a good idea on AD; for mages it kinda sucks. The utility tree won't do much for Kassadin either. You're already getting lots of mana and regen, so that isn't needed, and the rest is just not as helpful as the defense tree imo. Ofc, you can still go on the utility tree if you prefer.

Other options -
Mana Crystal/Meki Pendant + 2 health pots
Boots + pots
Amplifying Tome + mana/health pot
Tear of the Goddess - Get this ASAP to get the mana stacking right away.
Catalyst the Protector - Keeps your health and mana up, then builds into a RoA.
2 Rod of Ages - Health makes you somewhat tanky so you can jump on team fights. Mana is great so you can use ult more. Ability power is obviously good, since you're a mage.
Archangel's Staff - You should already have tons of mana, so its passive will gives you quite a bit of AP (about 165 at this point in the game).
Rabadon's Deathcap - This'll shoot your AP way up and allow you to kill very fast.
The Last Item
Lich Bane - This item is so epic on mana Kassadin that it gets its own section. Obviously, its passive and magic resistance will make you a lot better in team fights. That isn't the best part though. You can actually use its passive to backdoor enemy inhibitors and even the turrets. With the very high amount of AP you get with this build, you can get a turret from full health to nothing in just four hits.
Just ult next to the turret, attack, use w, attack, ult again, attack, etc. until it is gone. Then, after destroying the turret, you spam your ult to get safely away before the other team has a chance to catch you. A Lich Bane Kassadin is quite possibly the best backdoorer in the game, maybe even better than Master Yi. Go try it, you'll likely be surprised by how good it is. If you want, you can get a Lich Bane earlier in the build and start backdooring earlier, it depends on the game.
Exhaust/Ignite for life. I don't think I would even consider different spells on Kassadin. They work very well together on him, especially with this build. I guess you could get Cleanse, Ghost, or something else, but I simply like Exhaust/Ignite too much to consider them.
