I'm afraid your build has a couple problems keeping it from being viable, although Throatslasher beat me to a couple of them :P

1. Tear of the Goddess/ Archangel's Staff is an extremely weak item on Malzahar. Throughout the early game, you will lack damage, and there are so many better choices for mana problems. Consider early Rod of Ages or a Chalice of Harmony into eventual Athene's Unholy Grail. You even have scaling mana regeneration runes, so please don't build Archangel's Staff.

2. Rylai's Crystal Scepter is pretty much core on him, just reiterating. It makes it easy to your combo even against some of the more mobile champions.

3. I agree with Throatslasher's advice on masteries, and I have a few more. Havoc is a terrible mastery overall. If we calculate it out, Havoc gives you an extra 15 damage every 1000 you do. That is next to nothing, and you would actualy benefit more from having 1 point in Summoner's Wrath and the other two in either Butcher or Brute Force . If you take Brute Force you can power up your early auto-attacks, since all champions do decent damage against one another early game with them, while Butcher would make it much easier to farm. Either way, both these choices are much better than Havoc .

I've been playing malzahar since release. Atropos was one of my mains in dota, and I was excited for atro ult to be brought to league.

I dislike this guide for multiple reasons.
1. you say clarity isn't bad
2. you BARELY mention quicksilver sash. just 1 blurb, and it's such a crucial part to playing malzahar late game
3. tear of the goddess is awful on malzahar. I have no idea what justification you have on spending over 2k gold on dorans rings and tear of the goddess. You are going to be useless for early game dragon fights with a tear.
4. No mention of rylais. I rush rylais 100% of the time with malzahar to great success. Malzahar is a combo champ like brand, cass, and ahri. Land 1 spell, land them all with rylais.
5. 1 point in good hands is strictly way worse tha 1 point in movement, especially on a slow champ like malz. every point counts.

Broken record, but I agree with the above concerning Rylai's Crystal Scepter. Not to mention the slow you get from it on your E Malefic Visions is just too good for harassing champions.

Also, I'm seeing the Tear of the Goddess way too much lately it seems; I know the build into Archangel's Staff is nice, but in the long-range of the build, it never seems super viable since you don't get the full damage output until later in the game. My point is this: If you want the solid damage, Rabadon's Deathcap is better and yes, combined with Archangel's Staff later is awesome, but changes of reaching that point in a competitive game (ranked level) is small, so building with that in mind, I'm not sure rushing the Archangel's Staff is a great idea; if you need the mana, go for Staff of Ages to get the mana, damage, and sustain.

Other than that little bit, it's a good guide, I just think your build isn't viable for high level ranked.

Nevertheless, upvoted!

Great guide. Samething as HeadingPants, Rylai's Crystal Scepter is a must have. Malzahar is also pretty mana-hungry early game, try to go for a early Catalyst the Protector and make it into a Banshee's Veil.

I'm a really big Malzahar fan, and I like what you have done here. I have just a few points of criticism. First off, this build is just a glass cannon. It's not going to make a team fight worthwhile. Secondly, not only in the squishiness, but Rylai's Crystal Scepter is a must have because when you hit the target with Null Zone or Malefic Visions, you get a slow on them that nearly guarentees a successful channel on your Nether Grasp. Overall, very excellent, I vote up.
