This Champion Spotlight video for Brand, when he was released in 2011, is something that I find to be very useful and enlightening. The narrator describes and shows a lot of the mechanical aspects to his gameplay as well as the best ways to combo his abilities for maximum damage output.
Runes
The Greater Mark of Magic Penetration will give you +7.83 flat Magic Penetration at level 1. This extra magic penetration is necessary instead of the Greater Mark of Ability Power because your extra ability power is useless without the magic penetration and there are no early game items capable of providing an edge other than buying Sorcerer's Shoes as your first/second item which puts you behind the curve in the end. This being said, the Magic Penetration from the above marks should be enough to hold you over until you purchase your Void Staff in the mid/late game. In my opinion, there are no other alternative Marks.
The Greater Seal of Scaling Health will give you from 11.97-216 maximum health (1.33 health per level). In most cases, these will be the runes that you want to take due to the fact that Brand is very vulnerable because of his lack of mobility. It will provide you with some well needed tankiness in lane and should better you more than the Greater Seal of Armor. However, the Greater Seal of Armor may also be interchanged with the Greater Seal of Scaling Health if you are not worried about early ganks or scuffles with melee supports like Leona or Alistar. If you so choose to go with the Seals of Armor, they are good because they decrease the damage taken by the auto attacks of the ADC as well as the Support.
In the supporting role, there are many different possibilities on who you are facing against and small adjustments to your rune pages that should be made as necessary. For instance, you should use the Greater Glyph of Magic Resist if you are facing an AP support such as Nami or Sona. Both are very popular right now. The extra magic resistance is necessary over Ability Power runes in this instance because of the fact that both of those AP Supports have some form of healing abilities to sustain them. Therefore, they do not need the extra Magic Resistance. On the other hand, if you are faced off against a bot lane duo that you can more easily keep your distance poke abilities at like Twitch and Thresh, then I recommend swapping your MR runes for the Greater Glyph of Ability Power. These runes will grant you an additional 10.71 Ability Power at Level 1. Combined with your [[greater mark of magic penetration] runes, you will deal a lot of damage at low levels.
The Greater Quintessence of Ability Power, in my opinion, is the best choice as for what rune you should select as your Quintessence. They grant you 14.85 Ability Power at Level 1 which is an absolute must with Brand. Without these runes, you would be running solely on your base AP and your AP from your Mastery page. Combined with your Greater Mark of Magic Penetration runes, you will do a lot of damage at low levels which is great for poking and harassing your helpless enemies. In my opinion there is not other viable selection as to which Quintessence to use.

Max your skills with the following priorities in mind:
Pyroclasm is your ultimate ability and holds the highest upgrade priority.
Pillar of Flame is your W and should be the first ability that you max.
Sear is your Q and should be maxed second because of it's large AP ratios.
Conflagration is your E and should be maxed last because it is mainly used for its utility by chaining your Blaze passive.
