Runes

The runes chosen are pretty basic.


Armor penetration marks - standard.
Flat armor seals - these enable Wukong to stay in lane longer and synergize great with his passive. You don't need per level armor because of the resistances you'll be picking up later as well as his passive scaling.
Per level CDR glyphs - mostly for early game, you can spam your spells a bit easier, as well as get away quicker with more decoys. Also, since you're not getting and CDR from items, every little bit helps.
Armor penetration quintessences - top off you penetration to a nice 25. I wouldn't recommend these if you weren't using armor penetration marks.

Some other possibilities are...


Attack speed marks - although you'll lose some penetration, the Last Whisper has that 40% penetration meaning that it's not a huge deal if you do, and in turn, you're gaining 15% attack speed which is useful for the same reason the CDR glyphs are in that you don't have much attack speed in items other than the Trinity Force.
Attack speed seals - less useful than the marks due to lower benefits, however still a viable option. You can keep your extra penetration and still have some attack speed bonus. However, I feel that if you want attack speed, you should stick with the marks, because the extra armor is extremely useful early game.
Armor per level seals - definitely an option, however not as beneficial as the flat armor seals in my opinion. It's not until level 6 that these are better than the flat seals and by then you're already gaining armor through items and aren't in lane as much.
Magic resist glyphs - synergizes well with Wukong's passive. If you were to use flat armor and magic resist runes, you'd be a machine early game in lane. These are just as good as the CDR glyphs I've chosen for the guide.
Magic resist per level glyphs - I have the same opinion on these as I do with the armor per level vs. flat armor seals. They're useful and definitely an option, but it's more beneficial to have flat magic resist if you're going in this direction. However, it's your choice.

Flat armor quintessences - a wonderful asset to your rune build if you're using armor seals. You can always mix and match the quintessences but I'd recommend using the ones that match what runes you're using in your build; that applies for the following quintessences as well. Don't bother with the armor per level quintessences, though, they're not worth it.
Flat magic resist quintessences - depending on what you want more: armor or magic resistence, it's up to you. You might want the magic resist glyphs/quintessences, though considering that you're getting more armor from your item build. Again, don't bother with the per level magic resist quintessences, they aren't not worth it.
Flat health quintessences - these are very nice, especially on Wukong. They allow for awesome laning ability early game, especially with his passive and armor/magic resist runes. Same with the armor and magic resist quintessences, don't bother with the per level ones.
