As I'd like to point out:
I have close to no mana-problems: shrwed use of your MV should do the trick to keep your mana lvls up at all times.
The pleasant side effect of MV is that almost every minion that dies, gives me money too: so I can start rather quickly on the mejai's :)

You are right about the boots; they don't serve any purpose in a defensive role: I only take them so soon because I need the speed for ganking (Malz is rather slow, so every speed bonus is good on him)

I find getting Mejai's Soulstealer as a 4th item pointless. It's late game, how are you going to get stacks now?
Also, boots of speed isn't the best thing to start with Malzahar. 3 health pots won't save him from taking too much damage and mana problems. That's the only main problem of this build. Mana management. Archangel Staff is your 5th item so you probably won't get it anways. Without Clarity, it's somewhat recommended to take RoA or Archangel as your item after boots. Most Malzahar players always have a problem with mana so that's just my opinion. Starting with RoA or Archangel helps push mid game more (and farm and spam CoTV to harass your opponent at will).
