For the runes, the marks are better of magic penetration because magic pen is a primary effect on marks, which means it has a better effect.
For masteries, remove the extra point in Deadliness and burning embers. Use it on utility so you can get CD reduction clarity since you only have 1k mana.
That's the main problem in this build. You only have 1k mana, thats minimal. Try to buy some item that could help with the mana problem. The maximum mana and regen in the utility masteries won't save you from this problem.
