Runes

I prefer the armor penetration marks, but you can go with the attack damage marks, but i recommend armor penetration, simply because those 11,5% penetration gives a better kill potential.

Masteries

21/9/0 is the only real solution as Zed because you'll want to burst your enemies down within seconds.
You will need to go for four points in Sorcery because it lets you use Shadow Splash twice within one Living Shadow lifetime.
Other than that, no explanation should be needed.

You will want to max your Shadow Slash(E) first, because it your main skill in the jungle, but also the slow is crucial when ganking.
