This guide is not finished but i will be adding more stuff soon... especially since theres the new jungle.
For your info: Jungle time to level 6 Approx. 6:30
Jungle time to kill dragon: the second you hit lvl 7 so about 7:00
Jungle time to solo buffs: the second you hit level 3 and have smite.

Greater Mark of Magic Penetration - This is so you can have your magic pen.. just like the armorpen.. but you don't need it.
Greater Seal of Scaling Mana Regeneration - This is so you are not dependent on blue buff.
Greater Glyph of Ability Power - Just ap
Greater Quintessence of Ability Power - more ap
Greater Mark of Ability Power - They
Greater Seal of Ability Power - Will

Why Smite and Flash?
Without Smite your jungling speed will slow down a lot. You will not be able to smite steal, and you can never pass up free gold.
Flash is used for early ganks and great overall for mobility.
Exhaust You can choose this spell if you would like, but you would have to be willing to give up Flash I take this sometimes if I plan on heavy counter jungle.
Teleport I get this cause sometimes I get low in a team fight and I have to leave. I place a turret down, go back, and if the team fight is still going, teleport to the turret and continue.
Your Jungle Path
Jungle paths are being changed completely So please hold on for a few days.
New info: with the new jungle.. you can not hit lvl 2 by smiting the big blue wraith, so your going to have to wait for your turret for this build. Use only 2 turrets to take that first wolf camp (the one you have preped before the game starts and the one you will put down when that first turret dies.). This jungle path will consist of NO counter jungling and only works if they don't decide to take your jungle either.
Must have items:
Without these items you will not be as effective as Heimerdinger, But all the other items are replaceable. Here are some replacements for those items.
Banshee's Veil This is a nice item, i would get this is i could but usually i am not desperate to get this item. I personally would choose this as the replacement item if i were to replace any item in my original build.
Quicksilver Sash This is like cleanse, but better. It can stop mordes ult, karth's ult, and pretty much any ult that’s about to ram you in the ***.
Chalice of Harmony is for an early game magic resist and longer jungle times. Sometimes I get it when the game is going well, but then sell it later on, as I can replace it with better items.
Mercury's Treads I might get this if I need to be more tanky.
How to roam like the boss you are....
You know you have turrets, right? Well.. make the turrets tank. Put down 1 turret and smash their ***es with your rockets, then keep walking. There is NO need to stop. You can clear the camps as you walk by. Heimer is not the fastest walker, so by the time you get to the next camp you will have another turret. Use this tactic to keep your farm on, while you gank.
Why Jungle? You should lane..
Yes, Heimerdinger has a very strong laning phase, but his end game strength is not as good compared to others. I chose to jungle because not only do I let 2 people gain solo lane exp, but I also gain exp almost equal to a solo lane. And if ganks go well, I will level just as fast as a solo lane would.
Use turrets to kill AND scout/defend you from enemy champs
If you decide to counter jungle, put a turret in the camp, use rockets once then walk away.
Play safe, people will target you cause they think your squishy, which you probably are.
During fights, place turrets in the path's of the other team's escape to pick up easy kills.
Use turrets as wards if you think a team fight is about to break out.

Remember: Practice makes perfect. When you start with jungle heimer, you WILL have a hard time.
