Crit runes correspond well with crit-based heros such as Tryn, i wouldn't use crit runes on any other heros besides him. Tryn + Infinity Edge + Crit runes would work well. But to answer your question, take AP over crit runes as it ends up to be more DPS in the end.

You'll want some crit chance runes on GP, since they took crit chance out of masteries. With only the mastery crit damage bonus, crit chance gives you an average damage multiplier of (1 + 1.1 * crit chance), making your before-mitigation level 1
Parrrley do an average of (20 + AD) * (1 + 1.1 * crit chance). Each point of AD is therefore worth an additional (1 + 1.1 * crit chance) damage, while each point of crit chance is worth an additional (1.1 * (20 + AD)) damage.
Gangplank has 57 level one damage, and assuming 3 more from masteries, that gives him 60 AD before runes. If you take AD marks, then, it gives him an additional 8.55 damage, bringing his AD up to 68.55. This makes Parrrley do an average of (20 + 68.55) * (1 + 1.1 * 0) = 88.55 damage. Crit chance marks, on the other hand, give 8.37% crit chance, bringing his average Parrrley damage up to (20 + 60) * (1 + 1.1 * .0837) = 87.3656. So, in terms of damage potential, they're about equal.
But what this doesn't account for is just how hard one of those criting Parrrleys actually hits. With full crit runes, you can bring your level 1 crit chance up to 20%, making it very likely that at least a few early game Parrrleys are going to crit. For (20 + 60) * 2.1 = 168 damage, at a time when champions tend not to have much armor. A couple of these in quick succession will easily drive most champions out of lane, because health potions just can't recover their HP as quickly as you can crit it away. Since the math says that the damage on each is about equal, go for the big impact spike damage, take away a third of your opponent's HP in a single shot.

ArP Marks are the most versatile Marks available. Not only do they give the largest amount of damage in most cases, they totally dominate when used on physical abilities.
CrD IZ BAD. CrD passes CrC runes above about 62.5%CrC AND they're useless early on. Really, really bad.

You're got a good point. The effectiveness is about equal at level 1, but the effectiveness of the crit runes will also improve when you invest more points into Parley (and to a lesser degree Raise Moral). Parley gives such a huge AD boost later in the game that AD runes become very weak compared to CritC/ArmPen.
