From what I've seen and read, it depends on what you are going for. Early game, Physical Damage Marks usually give more damage, hence the wide usage of AD Quints over ArPen sometimes. Armor Pen Marks, on the other hand, seem to favor more mid-late game damage.
This also depends on your role as a player, and on your champion. Champions with very good AD scalling on their abilities (one that comes to mind is Lee Sin) usually get a good amount of AD from runes, while champions who rely on spells with good base damage but poor scalling opt more for Armor Pen. AD carries usually go for Arpen (from what i've seen), but using AD is also viable if you are looking for an early game advantage, and possible snowball. Junglers can use both AD and ArPen to make their jungle faster, but also deal the most damage to champions when they gank.
To sumarize, I don't believe any one of them is actually best. If you take AD marks, you might get and early lead, but you will miss the ArPen when they get a Cloth Armor or Chain Vest. When in doubt, I'd say check the scalling on your abilities, and get some conclusions based on your proficiency with X champion or X strategy.

It's the other way around, ArP is more useful on enemies with low armour because of how flat pen interacts with armour stacking. Later in the game the difference between the runes is negligible, it's entirely an early game choice between harassment and last hitting.
