Introduction
I'm going 21/0/9 for maximize damage output for this little beasty Poppy. Dont see any reason building him more tanky than needed, because your ULTI will make your life in teamfights count! your 6/7/8 seconds focus on one target as RIGHTLY placed can devastate your enemy's team down to 4v5 in many teamfights.
Reasons for rune picks.
Armor pen: trought the game you will be damaging alot with just your autoattacks, not choosing Magic pen because you get 15% from masterybuild which will cover it for your skills.
Attackspeed: why not? always nice bonus. like said in mastery section not going to waste this slot for defensive runes. and your regen comes from Philosopher's/Eleisas.
Cdreduction: who Wouldn't like to smash enemy champs to wall's more often? not choosing Flat reduction because poppy's not too beastly anyways before her ULTI.
Healthregen: I thinked alot about poppy's farming earlygame, had some issues before to get last hits without too big healt loss. These runes and your regen from Regrowth Pendant will cover most of the enemys harrasment and lets you pick those much needed last hits.

Little explain for item's. Basing the build for earlyfarming and mid/lategame dominance.
You got your regen with Runes, and Philosophers.
Picking Berserker Greaves over Mercury's because you'll get your much needed Tenacity from Eleisas.
Trinity Force = must have item for Pop's
Hextech Gunblade= starting from Bilgewater Cutlass is awesome item for poppy also. little extra slow for catching enemys for nice charges. not to forget lifesteal/spellswamp and dmg.
Phantom Dancer=Poppy is FAST moving champ and you'll be working alot with movementspeed this is just something that get's that little extra for you, with lot's of other goods.
Last item picks: Really depending on game and how it turns out for your team, Add survivability or go more Aggressive. pretty much depends on game. always nice items are Banshee's veil, Guardian Angel for def side. Or then just Go wild with the Black Cleaver or Infinity Edge. Even second Phantom might come to option just for little extra speed. :)
