"I think you should consider adding Mark of Hybrid Penetration to your rune options. These work very well on Shen since he AA's a lot and his skills deal mostly magical damage. You lose very little MPen and gain a good chunk of ArPen (The Brutalizer gives 10 and these runes give you 8).
