What do you utilize the Stopwatch for once it is broken?

you can go guardian angel if you plan on going more bruiser ish and be able to live longer or if you want to go the AP route you can build it into zhonyas

While true, I was uncertain if those uses are simply implied within your build as unstated conclusions or an unexplained part of your strategy.

To ask more specifically: How does your build optimally utilize taking the Perfect Timing rune and when would it be advised to choose it at champion selection?

to be completely honest this is a very outdated guide so i need to up date but. But to answer your current question the times to take perfect timing in champ select is very situational, since GA isnt a item people always build on nocturne. It all depends on whether you A) feel the need for the stasis and revive effect or B) think you might need guardian angel as a second or 3 item on nocturne. Hope this answers your question.
