There's no real answer to that. If you use a caster who needs the early CDR, take the flat CDR runes. If you are someone who needs then later game, take the per-level runes.
Magic Penetration is tricky. If you take 9 MagPen Marks, you will have close to 30 MagPen with Sorcerer's Shoes. If they stack a ton of MR, it won't make much of a difference. Otherwise, they're taking almost full damage from your spells.

For cooldown reduction you want the ones that give you flat CDR. There is really no reason to get the level scaling kind as they only give you about 3% more CDR and you have to wait until lvl 13 before they are even on par with flat CDR runes. If for some reason you think you really need that extra 3% CDR then what you should do is rework your items to prioritize CDR(like buy more
Elixir of Brilliance or something).
TL;DR: IMO the level scaling CDR runes are total trash and you're wasting IP getting them.

This means that it tends to be most effective during mid-game and against late game squishies that don't have much MR. AP quints tend to be useful only during early game laning phase and fall off quite a bit during mid-late game since 15 AP really isn't that much.
