Well, the new mastery tree will replace everything, except for guides that haven't updated since the change in order to keep them backwards compatible.
As for the mastery bbcode... That is kind of a problem. There's no way for me to tell whether you were referring to the new or old masteries, unless I require some kind of indicator that you are using the new masteries, but obviously we don't want to do that or people will forever have to type something weird.
So basically the custom bbcode masteries will be broken. Except for the ones used in guide descriptions that pull from the build itself, those will still be backwards compatible. I don't think it will be a huge problem though, I don't know that people use it very extensively outside of guide descriptions.
Edit: I may be able to tell from the URL if you were using old or new masteries though, actually, if you used the full URL. So it might be ok after all.
