I was thinking the same thing. I think that all guides should drop to "stale" or "fresh", and it is up to the author's to publish with new content.
I also think now is more important than ever to actually include the masteries into the guide content.

If by "effecting" you mean "affecting"... (huehue)
I would like a bit of a grace period... People need to experiment with new masteries, rather than jumping the gun and guessing. Maybe a 2 week grace period?
It also might take a while to implement new masteries (coding wise).

Masteries will be a big game changer and many guides may fall due to bad masteries, since they are such big deal.

Would it be possible to actually make them factor into stats now?
So irritating that they don't atm.

We are already working on support for the new masteries. You will see an update hopefully tomorrow night addressing this.
When you go to edit your guide you will have a warning at the top of the editor explaining that your mastery tree has been reset and you must set it up again using the new tree. If you save or publish your guide, your masteries will blank out, unless you filled out the new tree before doing so.
This will force authors that want to bump their guide's freshness to update the mastery tree at the same time, without punishing existing guides too severely and without crippling the site. Existing guides will continue to work fine with the old mastery tree, and in the process of updating their guides to avoid the stale designation, authors will be forced to update their trees.
Once enough guides have been updated to the new masteries we may start to expire guides that are still using the old masteries to help keep the site fresh. We will have to see how quickly authors make the updates.

Will the masteries be incorporated into the cheat sheet? And will there be coding for them? Also, sounds good so far.

I can never use the two correctly.
That sounds like a good idea though Mowen.
Effect is a noun.
Affect is a verb.
If you want to affect something you need to use an A.
If you want something to take effect, you need to use E.

Are all of them going to be dropped into "expired" category or are we going to handle it differently?
