I'm not sure which is a better trade up, either flat damage or penetration?
Ideas, suggestions?

Mages usually take flat magic penetration reds, the 10% magic penetration mastery, and Sorcerer's Shoes, actually. Since most other mid champions don't gain MR when they level, these will allow you to penetrate virtually all of the MR of anyone who doesn't have some bonus MR early, when mages need to shine. This is also done because magic penetration is primary on reds, making it more effective on them than AP.

For AD carries, flat AD runes are usually considered nice for the help with last hitting, and because the early game difference between flat AD and flat armor penetration is small. Late game, flat armor penetration does do more damage, but by then an AD carry should be doing enough damage that it really doesn't matter either way.

Good call. I always run flat AD marks and quints now for my carry. IDK if its just me, but bruisers seem to do best with armorpen.....

I always have penetration. It scales better into mid/late game and I don't really need the help early game.

the reason you go for Magic pen is cause then with sorc boots, you deal almost true damage.
(i even get 2 magic pen quints just for the purpose of getting 30 magic-pen(true damage).

Much more opponents have armour, which makes the small portion of armor pen you get from the quints useless(especially if you plan on getting LW)

A standard setup would be

AD: ArP marks and AD quints

AP: MrP marks and AP quints

Those are best 90% of the time.
