It's not quite that simple.
I understand that his late game with Feral Flare should be fine. I mean, let's be honest, Jax' late game in general is the last thing that anyone should ever worry about :P I would think he's still significantly weaker than other junglers in general though, which is why I'm asking.

I'm guessing it's because now that a lot of the top tier junglers just afk farm, he can also afk farm and just outscale them, whereas before, his scaling wouldn't be as great by afk farming as he wouldn't have Feral Flare to stack, while other junglers were snowballing other lanes. Now that Feral Flare is strong enough to make up for afk farm junglers not helping their team, Jax is a super strong jungler because he's king of late-game, and to make things better, he also scales incredibly well with attack speed (and his passive makes on-hit scale very well with him too). He beats the current top tier junglers at their own game.

I mean, if you first pick him, the enemy team picks one of those nasty counters (I'm assuming you mean champs like Renekton and Ryze?) and you're forced to play him as a jungler, wouldn't he have less of an impact than he would if you'd play him in a favorable matchup top?
Being able to force counters out gives his lanes a better chance to survive alone, letting him powerfarm. Jax also has decent ganks with jump and stun, esp once he gets bilgewater or has red. Once jax gets some flare stacks he's pretty ridiculous, and hes a god at soloing baron as well.
about the jax thing, think of it like how when Kha/Zed was strong and could jungle/mid/top so first picking them caused people to pick counters in top/mid allowing them to just go to a different lane

Quinn is very dominant in lane and late-game can function as a strong split-pusher and quasi-assassin. Ashe has her arrow but overal she features lower damage output than every other carry due to her having no steroids in any way, and her slows aren't enough to survive in this mobile meta.
