You might want to review how armor penetration works. Getting both flat armor pen (ghostblade) and % penetration (last whisper) is counter productive because of the order than these are applied. And armor pen should never be in a core build, it's a situational thing. You should only build a Last Whisper when about 3 people on the other team have more than 100 armor, and honestly, should never build Ghostblade on Lee. He has gap slowers and dashes and slows that the movespeed is null, his passive gives attack speed, etc, etc... bad idea. So is Frozen Mallet. You already have Tempest/Cripple.
Heres some tips!
For your rune choices, I do not recommend getting cooldown reduction glyphs. They are just bad, and lee sin does not need lower cooldowns. Anyways, early game you will be able to take blue buff if you really want it.
In your jungling build, take magic resist glyphs. Also, in your first build, do not take energy seals. Take resilience, because you will probably be laning against an AD champion.
You should be buying your boots earlier in your builds. For your jungling build, boots are essential to good ganks, and you should be buying them before brutalizer.
Why do you buy last whisperer so early? The enemy will not have bought enough armor for it to be useful? Which leads me to my next suggestion. buy frozen mallet instead, frozen mallet is so strong mid game because of its passive slow, and late game its power really fades.
If you are planning on buying yoomu's, maybe try to fit in an avarice blade earlier in your build? That way it will be very cost efficient.
