The render is JUST the the main subject cut out, not a black background. I think what you may be doing is taking the render layer and then flattening the image, which fills in the background and makes it the background layer and locks it.

All rendering means is selecting your subject and then selecting the inverse and deleting it, so all you have is the subject.
