Eventually though, it mostly comes down to who you're up against. If the enemy laner is weak or prefers to afk-farm (Veigar for example), then you can greatly benefit from the combat enhancements Prec or Dom offer, control mid, and start helping out your team.
I don't think Inspiration is bad or anything (and I take it more often than not when the matchup requires sustain), I just prefer Domination, not because of the extra damage, but because of the insane amount of healing you get in the mid/late game. It's just a playstyle thing, I don't really think you can go wrong with either secondaries.

Please note that my build is just a rough outline of what you'd want to build with Anivia, who other than her core, is a pretty versatile champion. If something else suits your playstyle best (ex. extremely aggressive), feel free to try it. Like I said in the beginning, Inspiration is as strong as Domination for different reasons, so you could try both and see which plays better for you; there is no wrong choice to make here.
You could also try practicing lasthitting in general if you want, in practice mode. It might seem trivial at first, but it helps you build good lasthitting habits to give you that extra help.
I was wondering why Absolute Focus was a good rune on Anivia? I noticed that you didn't go into detail on why it is good in the Sorcery Tree section. You only mentioned it is better than the reworked Transcendence.
Also, I know that Anivia's in the past used to build boots of swiftness, and as I have been playing Anivia, I think she might be able to use other types of boots besides sorcery boots.
Is there any way you can mention which boots are better for which situations? I feel like it would add some food for thought when doing in game builds.

One reason is because you can't really go wrong with that specific rune tree (Celerity, Transc, AF) since you can pick any rune really. Some people might prefer a more utility oriented playstyle so they'd need a capped CDR for Q and W. Others might play more aggressive and might find the 70% HP condition of Absolute Focus to be counter-intuitive. I personally choose Absolute Focus because CDR isn't a priority for Anivia and because the extra AP Absolute Focus gives you in the early game really helps you get through the lane, and also rewards you for playing it safe. That being said, it only gives you +40 AP in the late game. It isn't perfect, but it's the best we've got would be a good way to put it.
The other reason I didn't go in depth for it is because it's a pretty straightforward rune, although I do find it a good idea to compare those 3 runes in a seperate section to maybe clear any confusion and help people decide what'd be best for themselves in different situations. I'll try to get that done soon.
As for boots, the same thing applies here, they are situational. I guess I could include them somewhere in the guide as well, maybe, but until then, here's a temporary rundown.
As a sidenote, Anivia was often played with Stormraider's Surge before the rune rework, which, often in addition to mov. speed quints, gave a lot of chase/escape potential for an otherwise immobile champion (and annoyed the enemy laner a whole lot). Combined with boots of Swiftness, this made for some very fun playstyles. However, Phase Rush (the replacement to Stormraider's) has a longer cooldown and only gives you 40% mov. speed at level 18 (25% in the early game). For this reason, that specific strategy isn't as strong anymore. That doesn't mean it can't still be fun though, of course.
My thinking behind the boots questions was that if you are in a losing lane matchup vs a very aggressive laner like Ekko or something, Ionian boots might be somewhat good so you don't get too overwhelmed in a skirmish etc and have enough CDR to throw out more than 1 Q or W per skirmish. But I learned from your reply that your core items supply that CDR for you and that it would be OK to buy boots like mercs/tabis for extra survivability (if they have no tanks) if you had to get your tier 2 boots right away because eventually I'll be able to get my core items soon (because tear and catalyst build to both core items). At least I know I'm 1200 gold away from getting a lost chapter which gives me the exact same CDR as 900 gold for tier 2 boots.
I was also thinking in a "I need to carry as fast as possible" mindset because in low elo (Silver 1). I can't really afford to play safe and wait for late game because most of the time, it's a "ff at 20" when we have one losing lane or weaker jungler it's very bleak and hard to comeback despite my waveclear and good kit for teamfighting. So I learned that I need to get in the mindset of learning how to cs better instead of going for all in's for 7/10 laning phases. That way I am consistently strong around the 15'ish-20 minute mark in the game no matter what elo I'm in and that players learn to play safer in higher elo's.

Also, Sorc boots can be a very good early purchase in many cases (if you can't buy Catalyst or your other post-Tear core yet of course, you should always prioritize RoA where possible). Sorc boots aren't only good against tanks. In fact, +18 flat magic pene means that Sorc boots are less effective the more MR the enemy builds (Void Staff is suitable for that job). However, for champions that don't buy MR, flat magic pene can be devastating, since if someone has 40 MR, flat magic pene ignores 18 of that and he takes damage as if he has 22 MR.
Finally, not "going for 7/10" is a good way of thinking, since in those cases, your enemies get as much kill gold/xp as you do basically. If you're good at CSing and your enemy isn't though, you can completely outclass him after some point in the game. CSing isn't always a one-way ticket to victory of course, but in lower elos it gives you an almost "unfair" advantage.
