Presence of the master, reduces the cool down of Ignite, ghost, flash, ect.
Intelligence however, reduces your ability's cool downs.

For runes, the flat mana regeneration runes are great to keep yourself in lane. Without those, you will constantly run out of mana very fast. You could go without them and get the mana ones, but you will not have as much early game impact as you could with them.
The Presence of the Master mastery does just as Lugignaf says; it reduces CD of summoner spells by 15%. So say you have the 9 minute CD Revive on. 9 * 60 = 540 seconds and 540 * .15 = 81. This means Presence of the Master reduces the CD of revive by 81 seconds by itself.
Cooldown from Intelligence adds up to the 40% cap in game AKA for your skills like Overload.

Flat mana regen for early game would do well. I have problems placing seals a lot of the time and usually just end up going with health/hp5/mp5/dodge.

Also one more question, the last mastery in the utility tree is called "presence of the master" which reduces spell recharge time on your summoner spells by 15 percent. What does this mean and how is it different from "intelligence" which just reduced your summoner spells cooldowns?
