The Shogunate highered and trained ninjas to assassinate other feudal lords...The ninja were not simply tasked with killing Samurai. They were assassins, tasked with killing countless numbers of people throughout the age.
The people's hate for the samurai was due to the samurai's displacement and loss of their masters because of the numbers of wars taking place over short periods of time. Ronin (masterless Samurai) wandered through the citis of Japan stirring up trouble because they had no lively hood.
Within the Japanese culture at the time (and still to this day I believe) there was/is a huge hierarchy system. The Samurai were used to living in the middle(or better) of the system. Well respected and admired, when they lost their masters they lost their position...But their mentality of being better than the peasants still remained.
We can wax poetic about which was better, who was more honorable etc...But at the end of the day my sig is a Samurai ^_^
