You have yet to say something specifically about this build that is a disadvantage. The only thing I hear from your comment is, "Nope, That's not how pros (or me) does it". If you really want to do people service, as you say, then provide some evidence of why the build works or does not.
I think I can speak for everyone by saying that
In short:
Hybrid pen marks are fine
Magic pen glyphs > AP glyphs
Elise doesn't need movement speed because she has two gap closers and a high-ranged CC.
Elise doesn't benefit much from AP so don't prioritize AP, get pure spell pen and tanky items
Run 21/9/0 masteries, the way I spec them is pretty much optimal.

Q: Why Hybrid Pen Runes?
A: Hybrid Pen runes are indeed the best for Elise Jungle - you get almost as much Magic Pen, and she jungles much faster early on, as well as does a lot more damage in the laning phase where she can stick around in a fight long enough to get her full auto damage in. In fact, if you run the AD/level and initial damage boost masteries she is quite a bit more powerful in the early game. Because of the way the masteries are set up right now, if I were to want to get some masteries lower down in the offensive tree, I would probably go this route instead of AP, honestly. The extra AP you get from that won't help you much after you pick up a few items, and early on the AD will have a much more significant impact on the game.
Q: Why not get Golem?
A: I used to do this. The amount of AP you get from Wraith now is just too good. I start 0 AP with her, and she does fine, but after picking this item up her damage spikes considerably. Anyone who says not to build AP on Elise is an idiot. Just try it out! The only issues are that the amounts of AP where her % damage increases are fixed - so building an extra 5, or 10, may not help in some instances, because you don't get a full 1% increase. And it is true that against MR her abilities fall off hard... but that's why you build mpen consistently and then get a void staff later on.
Q: Why the early AP?
A: Well, I noticed in season 4 that when you choose to go down the Offensive Tree with Elise, you don't really get any real benefit from the early AP until she hits ~15 AP. At level 1 the masteries bring you to ~10, so I threw on a quint to make her first route around the jungle end more favorably for her. Quick timing on the first clear and coming out with full HPs is very important to a jungle build, and seemed worth it at the time. That's no longer an issue with the current build.
I appreciate that you guys have a build with Elise that works for you, but it ain't the only Elise build. Some of us don't think Elise should be a mediocre tank that falls off hard in the late game. Some of us think she should be a AP bruiser :)

I know hybpen is good, it's just that deeper on the guide it says something about AD Elise?? Not masteries but I think Elise built AD

back one should be spirit and boots. back two should be golem and sorc or guise imo. than i would rush abyssal, rylai's, or like randuins personally.
