The thing is that rylai's gives Jax 660hp.
You are trading 500hp~ for 80 ap and a big slow.
Yes I know, as I mentioned, it's a SITUATIONAL ITEM. Besides, I always get exaust and Gunblade for Jax thus having a single enemy snare every 210/60 seconds :D And don't think I don't use it, Gunblade has saved me so many times... And granted me kills so many times!
Yup, Rylai's gives you both defense and an almost mandatory slow on all 4 of Jax' skills (ulti procs it too). Really, try it and be amazed. It's a good item to build as a first item, as well.
I really think Jax's first core item should be the rageblade, then the gunblade then finally the rylai's. Them two grant him some epic atk.spd, spell vamp., lifesteal and damage and AP and HP!!! So, by the time u will have finished making Gunblade, you'll have 4 skills that damage, 2 snares (add exaust), some spell vamp and lifesteal and around 1.7k HP. That's enough for a mid game Jax, imo. A rylai's is a mid-late game item for Jax, regarding me. It's for this extra snare and boost that's gonna get you to just get triples everytime you dive in the enemy team.
Edited after 2 mins: I get 1.7k HP Jax without runes, btw. My runes are for atk.spd, I used to play AD chars. ^__^
A Warmog's Armour, as said b4 is a very situational item, useful when you have a team of 2 tanks but 3 carries with 1.5k HP and above. It's sed for preventing the damage. So is the Divine, so is the Phantom, they're for when you can't afford to wait for your ult and the rageblade to stack, so you need attack speed from the very start of each teamfight, for example.
A rylai's is good vs fast movers or escapers like Ezreal. It's snare is triggered by all 3 of his skills, add the 500 HP and the 80 AP. It can sometimes be better than a Warmog's. Hope you found my comment useful :D

I can't see how a Warmog's can ever be better than a Rylai's. I really can't.

Im working on the details as I update it
The Warmogs and Atmas Combo gives Jax extreme survivability instead of being a straight nuke due to atmas armor and warmongs much stronger health then Jax's passive
Stacking items in my opinion are useless on Jax and it just makes him more focused
Rylais is a good substitution for Warmogs however but i dont use it because the slow from it isnt needed hence why i dont use mallet either
Wits End gives attack speed and magic resist now so its pretty useless offensively since at the end of the build Jax should have 2.0 AS from his passive ult and guinsoos and malady
Jax's passive albeit great isnt as powerful as a warmogs and atmas combo when talking survivability which is what im focusing on in this build not straight up damage
I'm only reffering to an unranked game mate, when it comes to ranked gaming, jax's core and items are very situational. E.G. he might get a Quicksilver vs Kassa/Brand combo or anything with high cc. A warmog's if he gets focused easily. Or nuke items like a Deathfire Grasp and Gunblade actives combo with a freaking lot of AP if he's the only carry. There's more to a standard Jax that it meets the eye, mobafire's way of making builds is not ever suitable for one of his! There's no "Core" for Jax, nor for Runes or Masteries. That's what my opinion is. :D
Hope it helps
The health from Warmogs is COMPLETELY unnecessary, especially if you have the lifesteal/spell vamp the Gunblade provides. I reccommend getting more damage AND health, by, indeed, buying a Rylai's or even a Rabadon's.
Also, I have no clue why you get the Malady so late. The extra damage and AS is mostly needed (or even noticable) in early/mid game, when your ulti is not yet so effective and enemies don't have a lot of Mres yet. Flat Mpen works best on enemies with a small amount of Mres. I dare say you could get the Malady after the Revolver (preferrably at lvl 6 with boots ready).
Imo, take Atma's Impaler out and replace it with a Rylai's Crystal Scepter, switch the Mallady with a Wit's End and switch the Warmog's with a Deathcap or a Deeathgrasp, or something for damage, like a sword of the Occult or a Bloodthirster. Try getting the Warmog's HP Boost fom his passive, not by wasting item slots on items useless, as the Impaler or Warmog's.
