Either you're stupid, or you're that special guy.
The reason why he/she takes Philostone on Karth in the early game is because of the Hregen, Mregen and GP5, while swapping it out for a Morello's or Zhonya's in the lategame, you fool.
#1. Not a big fan of Morello's Evil Tome. CRD is nice on karthus for his ult but cdr is not a necessary part of a Karthus build due to main damage should come from Lay Waste and Defile which have no cd worth speaking of.
#2. I see your point on Philosopher's Stone, not disagreeing, im just not a big fan of that route (again not saying its bad, i just dont like that route as much and im not down voting or anything like that just because its different.
#3. this more of a suggestion you can try if you want, and that is take a 2nd point in Defile instead of Lay Waste at lvl 5. You will find you are ultimately much more spam able and it doesn't hurt your damage output.
just some thoughts there, again not voting at this point.
Back when I played Karthus I always picked Amplifying Tome and Hextech Revolver over Philosoper's Stone in the early game because of the AP and spell vamp, but this works as well. :>

I don't understand your confusion- you sell philosopher's stone for a final item every game; it just doesn't need to be sold until then.
