Runes

The Armor Penetration runes is the most important thing about doing it good with Renekton. Armor pen will help all of Renektons abilities, exept ultimate.

The Damage runes is just to make the armor pen runes more effective. Not more to say about them.

The Cooldown Reduction runes is very good for a champion like Renekton. As you might now, Renektons abilities dont cost anything so you can use them to farm minions. Which in this case.. the cooldown reduction can make a big difference in a team fight or in farming minions.
