Knew it was yours when I've seen the rune's frame, it became your signature. I have a few questions on playing against , as I've never played with him:

Does capturing enemy Skarner's shrines affect his gameplay?
What is the biggest issue when playing with him?
Which time is he most vulnerable?
Have you found any champion where you say "Nope, it'll not cut out"?

So to reply to your questions:

Yes, Firstly, you can notice what paths he has taken, as you can see which shrines he activated, if you deactivate them you'll know that the next time you pass he has been there too. Aside from that, his clear becomes slower, and he will be weaker when fighting potential enemies. So if you want to invade his jungle, make sure to deactivate them.
The biggest issue for me at least, is getting close to certain comps. High cc can make it difficult to get into the enemy team, and being behind might just mean you can't even get in there to pull anyone out, as you get shredded before even getting close.
He is most vulnerable in areas without his crystal, while his ultimate is on cooldown. Also, he is usually stronger with teammates, as his kit and build usually relies on allies to do damage while you cc, so I would say catching him alone with hard cc.
Not sure if I'm understanding correctly, but if you are referring if there are any matchups that make skarner a "Well guess I lost" kind of champion?, then yes there are some I absolutely hate when playing him, sometimes champions like Fizz and Lucian make it so your ult cancels when casting it, when they jump out range or fizz goes into his immunity. Mostly when I see compositions that just make you think, who will I even be able to catch. Fizz, Tristana, Lucian, Veigar, Sion and champions that have heavy cc and denies to run into enemy teams are usually very hard to win or even play against, Flanking is always an option, but as I've mentioned you usually want your teams help to kill someone. So if things go south try and set up vision to catch people out when alone or try and find fights where you have a number advantage.
