This is intended behavior. Counter Strike isn't a channel, it's a status effect, Stasis does not have any effect on status effects. This can be seen on skills like Fiddles or Kennen ult.
Ekko can stun chamipions in Parallel Convergence even if he is in stasis. You can try it yourself with Zhonyas.

Weird on all counts. Counter Strike isn't a status effect (a stun) until it actually completes its duration or is reactivated, neither of which logic says should be able to come to be while Jax is in stasis, but I suppose temporal consistency is tricky to code over all the "spells" available in league.

I'd say that is consistent. The status effect he is referring to isn't the stun, it's the period of time that he is able to dodge all auto-attacks, and then his current status ends by stunning those around him. If he activated it before he was put under
