Well AP per Level Glyphs beat Flat AP at level 6 already so I think AP per Level are better than Flat AP. Atleast when it comes to Glyphs. Casters gain their role when they gain R, and when you hit lvl 6 you're AP per level are more benefitial. I use MrP Marks, Health per level or Mana/5 per level Seals, AP per level Glyphs and Flat AP Quints.

For glyphs it's true, but in quints scaling AP runes become equal with flat ones on 12-13 lvl. So - at least IMO flat quints are better.

My rule is simple:
-If scaling rune on 10th level gives bigger bonus than flat rune, I take scaling one.
-In other case, I prefer flat one.
Of course there are exceptions, like junglers or Akali.
