The other episode that was a little meh was the one that had a doppelganger (or whatever you're supposed to call them).

FLCL is one of my favourites animes. I've watched it countless times.
Oh, and the director commentary is just priceless. He did so many random things that actually ended up making sense in the end xD It's just amazing how the anime was done. love it.

FLCL and Ergo Proxy are both awesome Animes.
Ergo Proxy has this really philosophical touch and the whole setting and atmosphere is great.
I really enjoyed it.
