I prefer Scaling Armor Seals, since they match flat armor runes at level 6, which comes very quickly. I'd suggest getting Scaling Cooldown Reduction Glyphs and Quints as well.

First off, I would say that you probably want to buy the most expensive runes you can during the rune sale (such as Hybrid Penetration Marks (820), HP or HP/lvl Seals (either 410 or 820...), etc. Even though you save the same, it removes the psychological factor of playing 8-9 games for 820 IP just for one rune.
I would say these runes cover every single role:
Marks: Magic Pen, Armor Pen, AD, Hybrid Pen, Attack Speed
Seals: HP, HP/lvl, Armor, Mana Regen
Glyphs: Magic Resist, MR/level, AP/level, Mana (Ryze!)
Quints: AD, Movement Speed, AP, Armor, Attack speed, HP, HP Regen, Gold/5, Armor Pen
Some things to note--
Flat AP is probably not the best way to go because Scaling AP becomes better around level 6. Unless of course you are playing someone that can use the early AP (Sona? :D)
Gold/5 quints is not really needed anymore due to the increased gold generation from items...but it's quite cheap.

Am I the only one who uses Scaling CDR runes? My standard mage setup has Scaling CDR quints. Those plus 5% CDR from masteries and 20% CDR from
Morellonomicon or
Athene's Unholy Grail gives me the maximum 40% CDR.
