I donno which one is best but I use flat armor marks and seals atm, been doing it since late season 2.
If I change my seals to gold and quints to armor I get like 4 more armor and 0,7 less gold with my runes.
I just like having a flat stat without a decimal on it or else I get a uncomfortable feeling every time I look at my runes :P
We're talking about really tiny stats so tbh I don't think it matters that much.

I trade a lot early with Janna, she has some sustain through shield so you can easily take some ****py trades early to force your enemies to use their potions and give yourself a stronger early laning phase.

Gold quints is a bit bad in my opinion, I can understand it's uses and the mindset behind getting them, but it's not worth it. I'll show you with the power of EQUEZIATIONZ.
Let's say now we have a janna with 3 gold quints which all give 3 gold per 10 seconds, 10 minutes have passed and this is how it's gonna look like:
X=Amount of gold at the designated time mark
T=Amount of time passed
X=3 x ((T)/10)
Ex
X=3 x ((10 x 60)/10)
X=3 x (600/10)
X=3 x 60
X=180 g at the 10 minute mark.
So you can see, there's not a very huge amount of gold accumulated there, just ~10 caster minions, whereas health quints are worth even more than gold quints, in fact, I think they should rename the "health" to "gold efficency" for how good it is. Health quints give a CONSISTENT 78 health when having all 3 of them.
Now let's take a runepage that I came up with solely through experimenting and looking through countless builds on the internet which interested me.
9x Marks of armor
5x Seals of health and 4x seals of armor
9x Glyphs of Magic resist (you can easily exchange 5 or 4 of these for scaling Mr glyphs, it's basically based around the same concept as to why adc's get 5-4 Attack speed glyphs, because they can easily survive enemy ap supports with just 4-5 mr glyphs).
3x Quints of health
Combined, it gives you these stats:
~110 health
14 armor
~11 MR
And, if we had only had health seals and 3 gold quints, we would have been decreasing the amount of health by 70 HP. Around a 10% decrease if you count in your total hp. Gold quints have been proven to be obsolete to the might of HP.
We got'a put the poor ol' gold quint to rest.

Okay I can see clearly now. It is just the matter of different ways how we play Janna. As i said before I tend to be doing nothing but shielding my ADC, literally as much as I can. And that is why AP quints are important for me and not the hp ones.
Armor marks are pretty straightforward as you don't really have another choice. But probably I would trade in some mr blues for CDRs.
I guess we can agree it depends on your style. Some of us like to trade with Janna and others don't.
