I usually max my Q first instead of my E though, because of how little CD it has when maxed, and how i just love to poke with my Q plants as well.
The only thing i have trouble with is the health when taking Scaling Seals. I instead take Pure health seals, and that helps a lot early game, which is the time when Zyra shines for me.
If you understand Zyra enough, you'll know when you can just ignite your laner while a plant is out, and be able to get the kill, or force their flash.

9x scaling CDR runes? If I remember correctly, most people who want CDR from their runes run 6x scaling CDR + 3 MR/AP/scaling AP glyphs to get almost exactly 10% + some bonus damage/defense. Since Ionian doesn't give 15% anymore, you'll end up with an odd percentage by late game, and the 5% from the last 3 CDR runes will go to waste.
I acknowledge that maxing E has its merits, but I disagree a little with your reasoning behind it. While it's true that
tl;dr maxing E is great for more CC, but I don't think damage is really the selling reason for maxing it over Q.
Firstly in response to the Glyphs I use and recommend. Whilst I can see I failed to inform my reasoning behind taking 9 CDR Glyphs as against 6 CDR and 3 others, I still stand by my choice to take all 9. I choose to do this souly down to the fact that in my build there is little or no CDR in the items I recommend buying (even when you get to full build) because of this we will never be close to capping out on CDR, I believe 25.03% would be the most you might get to if you were to build

However I did fail to talk about how her changes also affected how she functions in lane which I will address in detail when I come to revising the guide but for the sake of responding to your criticism I'll say that even when maxing Q it is: One an ability that can be quite hard to hit consistently in lane to actually do significant damage with out draining your mana and two I find that especially with the builds focus on magic penetration it is actually the plants spawned from your seeds that deal the majority of damage in trades especially in conjunction with Thunderlords.
In hindsight I definitely should have made my reasoning behind my decisions much more clear and once again I am incredibly grateful for you feedback. =)
