Well, you could always consider things that happen in the story effecting the maps/abilities etc.
Kind of like weather in Pokemon, or just about any DBZ game that follows the story line.

For example, in League of Legends, lets say that Demacia has gathered its troops/champions together for a full on invasion on Noxus, Demacian champions morale has increased, however there was in fact a Noxus spy who has collected intel on the invasion, so Noxus champions are alert and cautious. In game stats would change ever so slightly based on this event that it's only barely noticeable, if at all. Would definitely show that the story actually matters at least. (changes would probably be represented by a buff/debuff represents by a unique icon based on the event.

It will be interesting to people who have the skills to do classic mix and match sets and then the map DOTA 5v5. If I remember correctly, this is not you usually see, because MOBAs usually predetermined for each title you can determine the skills and the call of all the spell / Rune / master degree / program.
My honest suggestion: Don't bother with another moba. The genre is already saturated with games that barely differentiate from each other.
And I really doubt you can make a game on par with LoL or HoN with just a few programmers and designers. You need much more than that.

There's the MOBA, there's the Facebook game, and there's the XBLA game. We're making the MOBA because we feel things can be done differently, to involve the player in more than just the gameplay. I'm not sure if you read the first post, the game isn't going to be on par, it's going to be better.

It's going to be better? Wow, what a big claim to make. Do you seriously think you can compete with valve and riot as an independent developer? If you want to make a good indie game you need to be innovative. Grabbing an overly used idea and tweaking it a little will not work our very well.
Still, here are my suggestions:
I like the idea where the characters are those famous legends. I suggest you make something like an arena or world where all the great warriors will go to after they die. Kind of like Valhalla.
Those pay for perks should not influence the game in any way. Sure, people will buy it but you'll be unbalancing the game which heavily discourages people from playing it.
Since you have some sort of RPG like system then you should focus on having more weapon skins, armors, hairstyles, etc, available on character creation.
You could make it even more like an RPG and have items outside the match. Like runes in LoL I guess, but these would influence the game much more. These could be gotten from a store outside the game and would have lvl requirements. Inside the game you could put enchants for these items instead of completely new items.
Just some ideas. Still, I think you should make something different than your standard moba. I don't see how you can make it better really, just different.
