To answer you question, Annie and Orianna both deal Magic damage, therefore Magic Penetration runes would make their spells more effective.
Armor penetration runes only effect auto attacks (right click) and spells that deal physical damage. It usually states that damage is physical in the spell tooltip.

Magic pen is your best bet, as for Annie and Orianna, all Armor pen will help you with is their autoattacks.
(On Orianna, Magic pen works with her passive as well)

Thanks that's exactly how I thought it was. For example annies monster does physical damage so it would benefit from armor pen?
Annie's Tibbers (her bear) deals magical Area of effect damage similar to a sunfire cape.
I am pretty sure Tibbers is not affected by armor penetration.

Well even if it is physical damage, Tibbers mostly deals magical damage in the form of his built in sunfire cape and initial cast damage, so magic pen would still be more useful than armor pen.
