I think it had something to do with the fact that when Curse Voice started up, it was a closed Beta. Not everyone had a fair shot at getting this program, and I am pretty sure there were some bugs involved as well like getting the timers to buffs despite not seeing that buffs was taken or even down.
But the main reason I think was that the program piggy-backed on the connections that formed when you are sent to a lobby. This increased the load on your connection and started to create lag issues for everyone involved. So Riot decided that people shouldn't use the program, but it wasn't a bad idea either. They did their own thing with the idea to keep the load on connections to be a light one, because it is their system and they can do that.
I agree with your first point Kazega. I think it is mostly about availability. Using a 3rd party program gives some people an advantage over others, so why not just make it readily available to everyone?

Would say the serious can rise against this stigma but for SoloQ at least, yea it's very obvious it's for the babies xD

I think Riot's choice of adding jungle timers is coherent with their design goal of mastery. Let me know if you agree or not.
