The Marks on mages with good AP scaling are actually much more helpful late game rather than early game. 7.8 magic penetration is big, and it helps you much more once you have built some AP items. Quints of AP, seals of health, yes I definitely agree with you, those are there to help you early game. I do get that the hybrid marks are for early trading, but I feel you lose overall with hybrid pen. Only time I would consider it is against melee champs that you can auto-attack a lot. You are absolutly right I only go hybrid marks when the enemy is melee
If you have 0 Magic resist, it means you take 100% of the damage, if you have about 50 magic resist, it means you take only 65% of the damage magic resist and armor at the early levels are easy to be countered by flat magic and armor pen. but as far the game goes, 5 magic pen means almost nothing, because you either have enough burst power or not. thats why we have
also. lets compare both runes:
Magic Pen: +7.83
Greater Mark of Hybrid Penetration
Armor Pen: +8.1
Magic Pen: +5.49
For the end game. the difference is less than 3. don't you agree that when someone has more than 50 MR this is nothing? no effect here almost. best case cenario you add 1% to your damage, I would not pick one from both based on late game decisions, while you have

Regarding your comment related of "end game stats", my personal idea regarding runes is that, you probably want them to fulfil your early game/lane phase needs, while masteries will fit better for late game status (since they deal more with damage percentage). sometimes you can use AP scaling in glyphs because you know you don't need the magic resist flat, but when you do (versus
Masteries will take this place in games, they help you in lane? yes... normally when you split your masteries in 21/0/9 the section with less points (in this case utility) is very lane oriented, but your strong points (offensive) defines what type of champion you want to be in the late game.
