This build is evolving as I'm plying Annie, so there my be some major changes through the time. :)
Thought a lot about it, did the math as well as in runes.
Perseverence gives 4% in total HP/Mana reg, thats not much, its about 1 extra hp/mana per 5s? Not worth it thats why I invested in Good Hands insted its the best from the first grupe.
Awareness more XP, need explaining?
Expanded Mind gives 5%, if you have 3000 mana you get 150 mana, not worth it in my opinion.
Mediation is good, just good 1mana per 1s, have to say more?
Utility Master I know that I said Annie dosent need it but its better then Expanded mind.
The rest I think is obvious, I will try to write more when I have more time. :)
I totally changed my Annie runs conception. did some math and that kind of stuff.
I came to conclusion that ape runes dont have much sens because making squishy Annie a glass cannon isnt too good for business. So..
I add Quintessence for flat HP so in the start Annie gets more survivability, which is a huge problem for her and flat HP gives her half of Ruby Cristal, thats a lot in my opinion.
Greater Mark of insight because it gives the best Magic Penetration and we take only the best stuff. MP gives a lot more then extra AP.
Greater Seal of Clarity because it gives the best mana regeneration from all the runes. which helps us with mana problems a bit. :)
Greater Glyphs of Focus to reduce Cooldowns, they give us 5.85% CD reduction, plus Masteries give us 9% that is 14.85% CD reduction in the start.
Anyone can calculate how much impact that will have for Annie's skills.
Ignite and Flash are optimal for Anni in my opinion. Ignite is good for killing enemies even if they run away, often it gives you that extra dmg that you need and Flash can work as escape mechanism or a way to chase enemy and kill him with Disintegrate.
When using Flash don't do it forward in the line to just get as fast as you can to the turret, you probably will die if the enemy isn't a noob, try to flash into the jungle.
For Summoner under 12lvl a good choice is Ghost instead of Flash.
Some other Builds suggest that you shouldn't take Molten Shield until you wont have any other ability to invest in. Thats a mistake IMHO, Molten Shield often give you that extra stack for your passive Stun to kick in and save your life or take it away from enemy. So take it on lvl4, because its starts to be useful around that lvl and gives that extra defense that can save you. Plus, molten shield hits enemy back when he hits you, that can give you a kill even if you are low on life and stunned and probably going to die.
Use Disintegrate to make the killing blows on minions, so you wont waste mana and to stack your passive,
always remember to have a ready stun!!
It can save your life, use it also with Incinerate or Tibbers to hit multiple enemy's and to save your running teammate life.
Combo for Anni before lvl6 is:
4. Molten Shield (if you have, just to get a stack)
Combo after lvl6:
2.Disintegrate (because after casting Molten Shield the Cooldown should be down.)
5.Molten Shield (to get a stack)
6. Disintegrate with Flash if necessary
Don't forget that you can control Tibbers, just alt+right click.
If you switch to full-Tibbers control and be unable to move Annie just press the space bar and you'll automatically switch back to controlling Annie.

STUNE is crucial when playing with Annie, without it shes as good as dead so as I have written earlier ALWAYS HAVE IT READY!
In team fights you don't rush in as first thats suicide, the best you can do is to go around the fight and flash in with casting Tibbers on the enemy team heads in the same time and the rest of the combo if able. That should give you at least double kill, if lucky you can even kill the whole enemy team.
If you see that the enemy team is occupied you can tray to destroy a turret, the best part is that you don't need minions for that if its already been hit ones or twice. Just summon Tibbers and let the turret concentrate its fire on him. Together you should be able to destroy it.
Annie works extremely well with Ryze or Fidle, hitting Annis and Ryze combo in team fights means that you have 5 fried enemy body's.
In the middle of the map theres a "river", when you chase opponent in one of the side lines they often tend to run on the "ramp", down to the river and then in the bushes to there turret, like on the map below:

Thats a good escaping tactics but playing Annie we can change that. Knowing what our opponent is going to do just hit Incinerate when you are on the ramp facing the bushes, more less in the time the enemy should be there. Voila we have a kill! Works most the time. :)
Playing against champions like Shaco, Evelin or any other invisible assassin is a real pain in the ***, but there is a way to make there life a bit harder. When you fight them and they became low on life they tend to go invisible and backstab you. Knowing that gives us an opportunity to kill them, just wait a second so they be theoretically near enough and summon Tibbers in front of you (this wont work if you don't have stun ready) and hit incinerate in the same direction. Your killer should became your pray wright now, Tibbers will stun him/her and his aura will damage them, if this wont kill your enemy you hit incinerate as above.
After lvl 12-15 don't go alone in the forest, its dangerous for little girls. Believe me there's nothing as squishy as Annie in the forest, you need only one enemy champion with slow and Banshee's Vial to kill you if he's at least good. So try to not walk alone if you see theres a miss in the line.
If your opponents tend to often take Banshee's Vial, you my consider taking Exhaust instead of Ignite you just then hit Exhaust on there heads and the stun.
When your flash is on cooldown you have a problem, Annie isn't the best runner and tends to die painfully, the way of getting alive from those situations is spaming your abilities until you recharge your stun, then you just hit your oppressors with incinerate or Tibbers and run from them.
The last trick I have in my sleeve is getting out of most of champions ultis, like Nunus or Pantheon or Vagers cage. Just hit the flash and GTFO of there. ;)
Annie is extremely good in the mid if necessary she can take even 2v1 and leave enemy's in the situation in which they wont be able to get near the turret. Try to farm as much as you can so you hit quickly lvl6 and get your helper Tibbers.
If your opponent isn't playing it safe try to stun him with Disintegrate and then make him an early game combo, if you dont kill him you at lest make him evacuate to the base.
