Greater Mark of Desolation and Greater Quintessence of Desolation here, until ClearDays pointed out that most of Jax's early game damage comes from his abilities. This makes Greater Mark of Insight ideal to give you an edge in harassing and early game fights.
Greater Seal of Resilience gives us greater early game armor against enemy hard hitters. They're used on many builds for good reason, and they work just as well on Jax. These are a must, I don't consider there to be any alternative.
Greater Glyph of Shielding provides great late game magic resist to help go against those pesky AP carries. (Why not flat MR glyphs? Because you shouldn't be laning against AP, and even if you are, their heavy damage starts when the per level MR already provides more MR than flat glyphs.)
Greater Quintessence of Strength provides greater early game damage for harassment and fights, and makes last hitting easier. Typical on many an old Jax and they still work well now.

EARLY GAME JUNGLE
Start with a Vampiric Scepter. No alternative. This gives us all the jungle sustain we need; you could potentially jungle endlessly all the way from level 1 without ever having to go back. (I wouldn't recommend never recalling though.)
After this, the jungle build works the same as the early game lane build, but finish off Wriggle's Lantern before you start your boots. After you have both, continue with the normal mid game build path.
If youre Underfarmed
Everyone has one of those games now and again. A game where you're stuck with an enemy that's far better than you at harassing, where you can't get any last hits in without risking taking serious damage. If this happens it's not likely you'll be able to go down the standard build path, as it is expensive.
Stacking Doran's Items
If you're having trouble in lane in general, pick up an extra Doran's Blade or Doran's Ring when you recall. Get two if you're having a really tough time. They give great stats for the money, and will hopefully help you get back in the game. They really help in a fight. Try not to stack more than 3 of them, though. Once you get enough farm to get back on the normal item path, you can sell your extra Doran's items.
I really can't stress enough how much stacking Doran's items can help you come back from a seemingly impossible situation. I've turned around some of my games - and not just with Jax - by stacking 2 or 3 Doran's Blades, giving me the power I need to farm reasonably and get champion kills in early-mid game. Don't hesitate to get them if you're having a really tough time.
Mid Game
Mid Game
No two games are ever the same. You should never stick to one build all the time. Hextech Gunblade and Guinsoo's Rageblade should almost always be part of your build, but as for when you pick them up, that depends on the game.
Sometimes you'll find you need to build more defense than usual, earlier than usual. If so, I'd recommend skipping Guinsoo's Rageblade for a defensive item, as Guinsoo's Rageblade becomes less useful than Hextech Gunblade in late game. Or, alternatively, sell Guinsoo's Rageblade for a defensive item if you find it necessary and no longer have the inventory room.
Late Game
Okay, so now you've got your core items. Your damage output should already be very high and you shouldn't be dying easily either, unless the enemy is really fed or you're playing aggressively. Where to go from here?
Trinity Force
Trinity Force is a great item to pick up now, and I consider it core to most builds. I'd recommend picking it up next if you don't need to build a strong defensive item before it. Trinity Force is perfect for Jax, as while it's expensive, all of the boosts it provides can be used by Jax. Pick up Sheen first for damage or Phage if you need the health, leaving Zeal until last.
