The cage stops you from running in with ult, and even if you flash over it he can burst you down before you even jump.
Basically, you can't kill him in laning phase and you can't engage team fights if he exists.
My suggestion is to push as well as you can, reach lvl 6, and just roam. Be sure that he doesn't get to farm too much or grab any plates, or he might become a problem anyways.
Or just ban him.
Yasuo
He can't block your ult and he usually won't level up wind wall until 3, so as long as you can harass him early he's really not that big of a deal. The wall is still a problem, so don't just fling your spells at him past level 3. Respect his tornados.
Lux
She out ranges you. Try waiting for when she walks up to auto/E the minions to hit an E. When you follow up with Q AA, beware of the binding. If she hits you with it, it's harder to win the trade.
When trading with Lux make sure you hit your E and she misses Q, as that is the best outcome. The person who lands cc wins the trade. If you both miss and can't hit your damage spells, it's a draw.
ALWAYS make sure her Q is down or that you can dodge it when you engage.
Tip: if she hits a max range Q and immediately begins ulting, you can use yours to sheild yourself. It most likely will miss her, but it could save you.
Taliyah
She can't poke you because Neeko wants to play in the minions and Taliyah's Q isn't aoe anymore. If she tries to W E you, just hit her with an E and immediately smack ult.
She can out roam you, but you can shut her down in lane before she gets the chance.
Zoe
Another champion who wants you to play oustide of the minion wave. Send a Q over to her bubbles if she's trying to pick up a spell, or if she's ulting and you know where she came from, root her. Try to make sure her ult is down before you use yours. Beware of the tilted Q, as she uses it to kill the caster minions and possibly damage you.
Fizz
Fizz, Veigar, and Zed are the most annoying matchups for Neeko. Fizz has two ways to dodge your ult, and can very easily kill your clone and then you. He can dodge your E better than most champs. Thankfully Banshees can counter him and if you hit level 2 before him, he's toast. At least for that level and only if he gets W first.
Zed
Ah Zed, my least favorite match-up no matter my champion.
If he's ahead, don't walk up to the minion wave or push. Ward up so you can warn your team of roams.
He WILL dodge your ult with either his ult or either one of his shadows (remember, Deathmark makes a shadow where he casts it). After you ult he just runs back in and kills you. Your only hope of running away from Zed is to juke him with W. The best you can do to poke him before 3 is to auto and Q, because if you E he just runs up to you after you're done and procs his electrocute and ends up dealing more damage than you.
Ekko
Beware of the ult. Other than that, Ekko is a very standard match-up.
Ahri
She also likes being in the minion wave, not as much because charm doesn't go through minions, but she can still hurt you with Q. At lvl 6 she gets annoying because she just dashes out of Ult and either dashes back in to kill you or just leaves. She also rivals you in roaming.
However, you can still tank charm with W and win some trades with the W passive. Hitting her with E isn't as difficult as other champs, because she wouldn't ult out of the way unless you're 10/0. She still requires you to be oustide of the wave in order to properly trade, because if you land cc and she can't, you will always win.
Kayle
You stomp her early even more than most champs. By the time she gets ult, she will likely be so far behind that you can just ult without flashing, burn her ult, and then engage later. Her ult cd is way longer than yours, abuse that. Also since most of her damage is point and click, your W can disrupt it temporarily.
Malzahar
I'm just going to put it simple- I hate Malzahar. His free spell shield makes it very hard to kill him. If you pop ult before he does (remember Pop Blossom only stops with death), then you can interrupt his ult and get away/kill him. Always kill his voidlings with Q and stack your passive off them.
You DO NOT kill him in lane. It just isn't possible. Maybe with a gank, but don't spam ping your jungler about it. Just wait for Ludens and stopwatch before roaming, because you can't really push against him.
Xerath
Xerath is a very annoying match-up as well. but as long as you can dodge his Q and stun, he's kind of standard. You can also out roam him.
Qiyana
Don't let her pin you to a wall, poke her out of lane. Bully her and juke the hell out of her.
Akali
Oh boy.
She rivals you at level 1, so respect her Q and attack her once she backs off. AA Q AA at level one is a nice "hey I can respond to you, so don't just walk up". When trying to ult her, here's the criteria:
If her E us up, but R is not:
Flash to secure the ult. Only if you think you can kill her.
If her R is up:
Force her to use it or flash without using yours. Try to leave W or E up to escape if she tries to re-engage when you finish ulting.
If she has neither:
Go for it.
Kayle
She speeds you up, ults you, and you just gun it into the enemy team.
Gangplank
He ults on top of yours.
Gragas
He can very easily screw up your ult and then just leave you in the center of the enemy team.
Or he's a god and splashes them all to you.
Xayah
She loves fighing in the jungle, you love fighting in the jungle.
Rakan
Same as Xayah.
Twitch
He needs peel and if you're behind, follow his engage with an ult. He carries you very easily if he's not behind. Also loves fighting in the jungle.
Fiddlesticks
The silence prevents champs like Akali, Zed, and Ahri from escaping your ult. Fiddle can also follow up with your ult very well.
Kai'Sa
You can get her plasma stacks on the entire enemy team.
Hecarim
He provides great early ganks and he has multiple ways to drive your laner (or their team) into your nuke.
Camille
Only really putting this here because of my duo. Camille can lock one person in her space, which is nice for you to just burst them down. Her split push power draws the attention of the enemy jungler, which allows you to roam without them interfering.
