No it does not matter if you have the tag or not. The In-depth tag is there to show that your guide has a lot of useful information in it and is mainly just for vanity purposes, it does not give any extra benefits (BBCoding also counts towards the 15k characters).
Threats & Synergies do not count towards the characters because the tag counts from your chapters. All the text and bbcoding you write in your chapters will contribute to the requirement for the tag, the treats & synergies aren't a part of the guide chapters.

The only difference is that all the matchup I wrote up I put it into the 'threat & synergy' section which I guess does not count towards the 15k characters that qualifies for the in-depth tag.
