maxing e first is stupid because then you do no damage and are not a threat in lane, balancing your q and e allows you to have strong pushes with great harass
get buff duration masteries instead of expanded mind
ap runes, you need as much early harass as possible, don't need magic pen

You don't elaborate enough into his cons. Malzahar is a great farmer, which in turn forces his lane to push. This means that your jungle will have a harder time ganking mid and their jungle will have an easier time ganking you. It also means that it's a little harder to pick up creep kills since your minions are at their tower, and it possibly means that they'll be able to zone you while your minions are pushed. Malzahar, while being able to suppress an enemy during his ult, is also a standing, useless target during his ult, during which he cannot kite back like other burst casters can.
I slightly disagree with Ignite in the main build. Ghost is really useful, especially since Malzahar has no natural escape mechanism to begin with. The videos demonstrated that against an equally leveled enemy in a game that you weren't fed, it takes your full combo in addition to ignite, DFG, and minion damage to take out a slightly tanky enemy and it only takes your full combo to take out a squishy. Most of the time, in lane, your harass will have gotten them to half health or under, meaning that you won't ever need that ignite. Ghost, on the other hand, remains useful all the time.
Your situational items don't devote enough attention to magic pen, which is a little lacking here. 28.55 doesn't get you all that far late-game, so I would put some mention of Abyssal Scepter or Void Staff.
Lich Bane doesn't have much of a place either, seeing as Malzahar's main combo is his burst ultimate combo. With an attack range of 550 and an average spell range of 750, the autoattacks aren't convenient and the skill spam isn't enough to justify LB.
That's about all that popped into my head as I read this. Well done in terms of content and information, however.
But, well detailed guide. Definitely deserves my +1 vote.
Keep it up, can't wait for you other guides.
I see you put a lot of effort into this guide, good job keep it up.
