First of all, flat magic pen never is shown in %.
Second, the reason why it shows only 38/8%, is because with runes, masteries, and your sorc shoes and haunting guise, you have 38 flat magic pen and 8% percentage magic pen. The other 2, Abyssal Scepter and Fiddle's passive, you don't get magic pen. You get magic reduction, which literally reduces their magic resist for all people and not just yourself. You won't find magic reduction in your character's stat chart.
So, to answer your question: No, you aren't wasting slots by stacking magic pen + magic reduction, they just show up in different places. Take a look at this link (it's about armor penetration, but it works the same way with magic penetration):

oh thanks. I did not know that sceptre and passive didnt show in stats.
So reduction is an aura thing reducing all targets at the same time, whereas penetration only applies to the target I'm currently attacking? that makes more sense then....

I'm no pro and this is a legitimate question so here it goes...
How can i have magic pen of 38/%8 when i have abyssal sceptre (20 flat), sorc shoes (15 flat), and haunting guise (15 flat), AND i'm playin Fiddle (10 flat passive)? 20+15+15+10 = 60 flat magic pen and that's not even calculating my runes and masteries or any other items.
Am I wasting slots by stacking this magic pen? it sure feels like it....
Please help if anyone has knowledge on this subject and thanks in advance for the responses.
