Do stretches before you play.
What are you playing? If it goes game-by-game do wrist stretches in between games (that's what I do). If you're just casually using the computer, stretch while you read something or while you watch something. If you're playing some sort of MMO do stretches after every quest you complete.

Your problem is most likely muscle strain. Normal mice (and keyboards) force you to rotate your wrists in awkward positions. A wrist rest won't do any good, but using an ergonomic setup will.

Hard to see in the picture but the mouse is rotated clockwise quite a bit, so that your hand can rest on it without rotating. Really terrible for gaming, absolutely amazing for everything else. I guarantee your wrists will love you forever.
There are other similar mice, but they are usually even more expensive than the Microsoft one :\ I also have yet to see a keyboard that is as comfortable as that one.
Edit: For a quick fix, you could try putting something under your mouse that angles it like the ergonomic mice do, however that will also raise it higher which will probably cause other discomfort. Worth a try.

ALWAYS DO YOUR WRIST EXERCISES. That's no joke, bro. Don't want carpal tunnel. Get a habit of stretching your wrists on the loading screen and after a game. That's what I always do. makes it easy. Hmmm... there's a Starcraft Day[9] Daily about this one, but I don't remember where. I'll look for it.
Stretching is definitely wise, and not just your wrists. Your legs and eyes need a rest too. However if your setup sucks, the discomfort will not only come back but it will get worse. Arranging your seat/desk/kb/mouse/monitor so that you are in a natural, relaxed position, will do you much better. Trust me, you can guess how much time I spend behind a keyboard :P
