Is the damage from Havoc factored in before or after magic resist mitigation?

Before. It increases the damage that you do after all the other math from skills is factored in.

Say I'm Lee Sin with 21/9/0 masteries and full Havoc . If I hit with Sonic wave and then resonating strike, the extra 1.5% damage increase will be tacked onto resonating strike after the bonus damage for %HP missing and AD scaling ratio, but before armor comes into play.

Haha, funny thing is that it doesn't matter.
Armor/MR is multiplicative and so is havoc.
The only case it would make a difference in would be if the enemy had Indomitable , because that's a flat amount of damage reduction.

Is Havoc even worth it, though? I mean, even if you are doing 1000 damage (which is pretty insane), 3 points only adds 15 damage. Early on when you're doing 60-100 damage, it's only adding about 1-2 damage.

Is this something worth putting points in?

Lifesteal at least stacks with Doran's Blade and other lifesteal items. It also gets Wriggles back to where it was before it was nerfed.

I just can't see Havoc actually contributing much.

It would be ok if it actually needed only 1 point.
