For DoTs the AP it will depend on the wording of the spell. For example...
Decrepify - Since it is worded "the target takes 25 / 40 / 55 / 70 / 85 (+30% of ability power) damage per second" AP is applied on every tick.
Noxious Trap - Since it is worded "Poisoned enemies take 350 / 500 / 650 (+80% of ability power) magic damage" the AP would apply to the overall damage and not every tick of poison.

Magic Penetration applies on all magic damage you do, regardless of whether it's DoT or instant. It's not even relevant in this scenario, actually. But Mowen did a great job of answering the question - you have to look at the wording.

Still one thing was not covered.
For example
Abyssal Mask will not afect the DoT if you move out of range. So if you plan on buying this remember that you will have to stay in range for it to deal bonus damage due to Mpen aura it gives.
